How do you decide which program is the best strategy item? All my players are from different programs, and the strategy items seem to only boost players from that program. Are there certain ones that boost the whole team? Or what's the best way to choose?

Programs are for that program in specific. I'd use the strat item that has your skill position players. Like if you had combine bo and Donovan peoples Jones then you should use combine. If you really have NOTHING matching just pick your best player that has a program strat
