What reasons would cause a 99 SS to not be a 99 FS

Like what is Troy (and probably Kam) lacking over a true FS that is ranked 99?

For a good example, look no further than the Browns in 2021 and 2022.

Our safety core consisted of John Johnson III, Grant Delpit, Ronnie Harrison Jr, and bench players.

Three above average "strong" up-in-the-box  safeties. The (bad) idea was that one of them could play deep "free" safety and we'd be fine.

Surprise, Browns got burned deep in Week 1 by Tyreek because JJ3 just couldn't keep up with him. Things didn't really get better from there.

Strong safeties are more similar to linebackers and free safeties are more similar to cornerbacks.

I greatly appreciate this answer, but im wondering how that would really translate to madden? What stats specifically?

I think run stuffing stats increase rating at SS. When I used the purple pursuit items my SS would boost +2 sometimes.
