Sean Taylor has SS as a secondary position. You won’t lose any chems if you put them on him.
I’m curious if secondary positions get positional chems though. If I put FS secondary on Hit Man, even though I plan on playing him at SS, and then equipped the +1 Zone for all FS’s.. would he get that extra +1 zone too?

The team chems are the only thing activated by enabling a card's secondary position. The positional boosts do not apply, unfortunately - those apply to the primary position on the card (and it doesn't matter where you actually play them).
So in the example you used... the +1 Zone would never apply to Hit Man because he is a SS... regardless of whether you enabled the FS secondary position or play him at FS.

YES! I run quite a few players out of position. Do not allow the (slight) reduction in that OVR rating to scare you away, it does absolutely nothing to impact or even change the way your card will ultimately play. That OVR rating is essentially meaningless, what matters are abilities (and a few basic stats at this early stage in the year, but typically once we reach end-game MUT, the only thing that matters will be abilities). Sorry, already got off ranting on a tangent.
Stats won't change, for example I have a Left Tackle playing OOP at RG. If he's good at LT, he'll also be good at Guard. If you are running a theme team, your cards won't count towards the overall totals if/when you play them out of position, however, little else changes. Safeties at Corner work well, or vice versa (Corner at Safety). Vernon Davis (TE) has been an absolute monster for me in the passing game, i've been running him all over, sometimes in the Slot, sometimes split out wide, other times at his natural position. This allows me to get both him and Juice onto the field at the same time. There's massive benefits to this.
Good luck, great question.

out of position players on my team
Mike alsott at HB
sean T at MLB
kearse at MLB
haley at LE
garrett at DT
They all play great in the past this year I’ve played corners at safety’s too and fs or ss at the other position. The attributes don’t change at all.
I play Garrett at DT and Derwin James at FS . I pulled Hitman and have him at SS.

Zan just did a video on this the oop players lose 10 awareness and don’t play their assignment. It’s a bad idea.

Happen to have a source? Sure sure, losing 10 Awareness might be a thing, but stats barely matter. Defenders rarely play their assignment even if set up and adjusted perfectly. I've never known 60 Awareness versus say 70 Awareness to be much of a factor in MUT. Please feel free to change my mind.
I regularly run players out of position. I'd much rather have my 88 OVR Left Tackle (with or without minus ten Awareness rating) playing at Guard than the 82-83 OVR i had slotted in there. So for me, it makes a ton of sense. And my 85 Awareness Vernon Davis (TE) still plays and runs routes well even with "75" Awareness, assuming what you (or Zan) are saying is true. I don't doubt that it's an actual thing, but i do not believe stats matter all that much, with a few notable exceptions. Speed kills.

Here’s the video he used offensive lineman https://youtu.be/ng8myb0_iUo?si=knYMmz8O6olSOiGX
Historically it’s been ok to play 1 linemen out of position due to taking your centers awareness stat. Which Zan and others have stated in the past. But this year, that’s a different idea that Tackles at Guards & Guards at Tackles is worse off than having a worse guard at his position or playing at the other guard slot (he had nelson at right guard for the video)
Jonbeast just played the mcs with all tackles, if something was up you’d think he’d know.
I’m going to test this, this Champs run.
