I know this has been asked but I cannot find it. Does defensive rally count for your linebackers that are in re/le packages in nickel? I feel like it does, just want to confirm.

I don't think they do. According to the description they only count for the actual LE/DT/RE on third and fourth down. Personally, I haven't tested this but it's just my belief.
